Alien autopsy: Martians as metaphors is an interesting article on Roger Ebert's site that looks a little deeper into the subtleties of "War of the Worlds" and some of the more controversial/political messages communicated through it, such as terrorism, the war in Iraq (or Americanism in general).
I had recognized some of these things when I saw the film, but seeing it written down and organized like this makes it more clear and even helps me appreciate the film a little more (though I still think the ending was rather awkward, and some of the plot holes needed to be filled).
